His bosses would also be starting to wonder about his inability to bring the Winchesters in given his track record and the number of times now he was crossed paths with them. Too many questions he can't really answer without sounding somewhat crazy himself.
Much better to keep it quiet and if he got sprung talking with them over the phone he could claim he was working on building a rapport that would allow him to bring them in. He could get away with it as normal techniques by LEOs across the States have so far failed.
As to SPN itself, that FBI agent (Hendrickson?) does have another run in with the Winchesters. It was a great episode.
